bam_to_json.pl show alignments as alignments, not single spans

BAM data is currently modeled as single spans, while it would be much more informative if it were actually showing splice junctions when they are available. I'd like to request that as a feature.

Alternatively, would it be possible to natively use the BAM files directly?
