Right way to remove a reference sequence?

Hi,
I have used remove-track.pl to remove tracks, but how to remove
reference sequences? Is there a script to do this, or should I just
go into the data/seq directory, manually edit the refSeqs.json file
and remove data from the directory tree below data/seq? I tried
this approach but I am still getting "phantom" reference sequences
appear in the ref seq drop down selector.
