Rewrite the JsonGenerator findDepth and deepestPath functions to be iterative rather than recursive

Getting lots of
Deep recursion on subroutine "JsonGenerator::findDepth" at /var/www/html/ucsc/hg19/bin/../lib/JsonGenerator.pm line 454.
warnings, and (at minimum) it makes it hard to read the console output of the scripts.
